After it awakens from the Seafloor Cavern, you'll find it in the Cave of Origin in Sootopolis City. This will take you to Marine Cave and you can battle a Lv. Go to that route and look for a diving spot. He'll tell you about heavy rain occuring on a certain route. Once you do, head over to the Weather Institute, go up to the second floor, and talk to the scientist on the far left end. You'll have to beat the Elite 4 first to get Kyogre in Emerald. 45 and knows Hydro Pump, Ice Beam, Body Slam, and Calm Mind. Since the cave is dark, a Pokemon with Flash would be handy, but it's not necessary. You have to go down a couple levels in the cave before you actually reach it.
Once you have awakened Kyogre in the Seafloor Cavern, it will flee to the Cave of Origin in Sootopolis City.
